A race of beings known as the Luminoth settled on Aether long ago. They created energy controllers toto harness the “light of Aether” to extend the life of their planet and its inhabitants. After centuries of peace and prosperity, a meteor collided with the earth, opening a dimensional rift into a world called Dark Aether. This world gave birth to an evil race of beings known as the Ing, and for many eons, a war raged between the Ing of the dark world and the Luminoth of the light world. The Ing gradually gained control, turning the light world dark. Around this time, a federation spacecraft is chasing a Space Pirate vessel through the area, which the Ing destroys. The Galactic Federation sends an urgent message to Samus Aran, requesting that she locate the crew and investigate the planet Aether.

This is the sequel to Metroid Prime, in which players take control of bounty hunter Samus Aran as she returns to Aether. The game is played in first- and third-person perspectives (walking, running, and jumping) (morph ball mode and cut scenes). The game incorporates elements of action, adventure, and platform games; while searching, the player can uncover the story by discovering federation reports and Luminoth lore. There are various puzzles to solve to reach new locations, as well as different landscapes that the player can jump and grapple across while attacking numerous enemies. As usual, players start with limited abilities, but additional weapons and suit upgrades can be found, including some Metroid series staples like the Varia suit, morph ball bombs, missiles, and a few new weapons like the dark suit, dark beam, and light beam.

Multiplayer modes for up to four players are also available in Metroid Prime 2: Echoes. Combatants in deathmatch must track down each other player. This variation can be played with or without a time limit, and the player with the most frags wins. The second option is bounty mode, in which each player begins with a set number of bounty coins. When one player hits another with a powerful attack, some of their coins fall to the ground and can be collected. Cash can be found everywhere, and the player with the most coins at the end wins.
