The final chapter of the science fiction role-playing game series Xenosaga begins one year after the events detailed in the previous episode. Shion Uzuki, the novel’s main protagonist, is taken aback when she learns of a discovery that suggests a connection between the organization she works for, Vector Corporation, and the Gnosis event, which was the catalyst for the entire story. She resigns from her position and embarks on an independent investigation into the mystery. During this time, the KOS-MOS project is terminated, and an unknown new android named T-elos appears to take its place. The fate of all of humanity hangs in the balance as Shion and her allies prepare to engage in the decisive conflict of all time.

The fundamentals of battle from the first two games are carried over into the third episode, which plays out more like the format of the first episode. The administration of weapons and equipment has been brought back, and the intricate break system introduced in the second chapter has been dramatically simplified. Once more, there are two modes of conflict: fighting in human form and doing so while piloting enormous robots. This game features various gameplay concepts similar to those seen in Xenosaga, such as the use of ether attacks, boost gauge, and others. Robot fighting is featured more extensively and is handled considerably differently, with the enormous gears having a greater variety of attacks at their disposal. This makes robot combat one of the most significant aspects of the game. Each party, whether player-controlled or controlled by enemies, now has a specific bar that, once complete, renders them unable to move. Taking advantage of this capability adds another layer of strategy to the overall conflict.

There is a database within the game that has information on all of the locations, people, items, and monsters. There are sixty other puzzle-based minigames to play besides the main plot. The game has an editor that allows players to make unique puzzles and then share them with their friends.
